Does anyone know how to set up a VM in qubes os using the command line?

I want to create a script for automating this for later, but I can't set them up from the command line now

You can do it using tools like qvm-create, qvm-clone, qvm-run, etc. There is a tutorial specifically for setting up qubes VMs from command line.
